Up until the first moments of Season 3, you can reasonably explain why Hank couldn't see Walt for what he was. But then he figured out that Jesse owned the RV from the ATM footage, and at that moment, he should've known. Here's why:
- When explaining his suspicion of the RV owner, he says "we figured these guys were using a mobile lab." The reason they (correctly) thought that was because they found the gas mask in the desert. The gas mask that was stolen from Walt's school, a crime that still hadn't been solved.
- Jesse first came into contact with Hank during Hank's search for Walt. If Hank looks into Walt, the "coincidence" of Walt's fugue state and Jesse's weekend with Wendy instantly looks more suspicious.
- Hank knows Jesse is guilty, but he also know Jesse isn't smart enough to come up with the greatest Meth ever, which means Jesse has to have a partner. Walt is the smartest person Hank knows, and he knows that Walt and Jesse are connected. (And their cover story is drug related, no less!)
And it should probably go without saying, when Saul's secretary calls Hank to tell him his wife is in the hospital, that's the moment he REALLY should've figured it out.
