I might be late to the party but i rewatched S4E10 and realized why Mike never liked Walter. Walter always was willing to kill or finagle his way out of situations. He never once owned up to his mistakes even knowing that his family could be in danger.
Werner on the other hand, realized what the situation was and that his wife was in danger. If he attacked Mike or tried to make an escape, they'd go after his wife. Having gone through killing Werner and knowing the sacrifice he made, it's not surprise that Mike can't stand Walt
