Gus killed Tómas to lure and kill Jesse

It's supposed to be obvious that Gus, the meticulous mastermind, was aware of his dealer's use of children. Perhaps in the beginning you could be forgiven for trusting his supposed ignorance, but as the show unfolds it becomes clear that there isn't a single aspect of the business he isn't in complete control over. He knew about Tómas, he knew and he didn't care.

Now, we know Gus was not fond of Jesse initially, so imagine his feelings toward him after being made aware of his plot to poison his dealers. The meeting where he arranged the handshake between the three of them was a facade to convince Walt he held no hostility toward Jesse, a fundamental aspect to the success of the plan.

Killing him outright would obviously ostracise Walt, but a situation where Jesse essentially killed himself would be reconcilable over time. I'm sure that in such a circumstance Gus would have offered Walt his sympathies as well as paid time off to grieve, and then ultimately the operation would have continued.

Tómas was the key to this. Killing the boy was the ultimate way to antagonise Jesse and lure him into his own murder.

Watch the scene again.

Jesse's about a hundred yards away when both dealers exit the car and put hands on their guns. They know he's coming. Mike (or another one of Gus's cronies) has alerted them from an onlooking vehicle somewhere on the scene. It was all premeditated and had Walt not intervened, it was certain to succeed.

Conveniently, this explains how Mike was able to intercept the bodies before the authorities arrived... He was waiting on the scene specifically for Jesse's.

The point I want to illustrate is that Gus (and Mike by extension) were not "good" characters, they were terrible people; worse than Walt in many ways. The difference is that everything's on the table with Walt, but with Gus you're required to read between the lines.
